Why did hiding PayPal from Express checkout also remove it from the payment list?
Shop Pay, PayPal, Apple Pay, and Google Pay appear in two places at checkout: the Express checkout row (top of the page) and the payment method list (after the address step).
When you hide one of these methods, Payflow offers three modes:

Common pitfall
Section titled “Common pitfall”On non-Plus stores, the only available option is Hide completely. If you hide PayPal intending to remove it from Express only, it disappears from the payment list as well — this is a Shopify platform restriction, not a Payflow limitation.
If PayPal vanished from your payment list after you hid it from accelerated checkout, check whether your store is on Shopify Plus. If not, you cannot selectively hide — it’s all or nothing.
What you can do without Plus
Section titled “What you can do without Plus”- Hide completely — removes the method everywhere.
- Do not hide — keep the method in both places.
There is no workaround for selective Express hiding on non-Plus plans; Shopify does not expose that capability to Functions on standard plans.
